In this study, symbiotic bacterial community associated with three dominant crustacean zooplankton in Lake Biwa, Eodiaptomus japonicus (selective suspension feeder, mainly feeding on microzooplankton), Daphnia pulicaria (non-selective suspension feeder) and Cyclopoida spp. (raptorial feeding predator) was determined for the first time using metagenome analysis. Dominant symbiotic bacterial phyla were always Proteobacteria and Bacteroidetes in any zooplankton hosts in any seasons, but quite different from those in the feces and ambient waters. The family compositions of gut and body other than gut (BP) were different among the taxa, depending on seasons and depth habitats. Those with the gut and BP with all three host taxa were similar in June, while those with BP of D. pulicaria and E. japonicus and those with gut of three host taxa were similar in September. This different compositions with taxa may seem to be related to their feeding habits and behavior. Epibiotic protists were also attached just on cyclopoid copepods and showed clear seasonality, occurring from June to December every year during four years of the study period.
